Default Data Error Software

Hi Guys.

I was in the process of cleaning up my GF laptop and noticed that there was some "data" (Folders, Files, Etc.) that seemed to be corrupt.
Things like wrong place, start menu shortcut not aimed right, start menu shortcut remaining after uninstall, whole folders and sometimes content left after uninstall.

The list goes on.

I was wondering if anyone knows of a program that will search for these sort of errors and inform me of them so I can sort the issues??
And what would be causing the issues to arise in the first place
