In short, it'll depend on your theme - I haven't really got time atm to look through all the CSS / PHP behind it (sorry!) but generally if you haven't got an "area" on the page that's the right hand side of the middle column then you won't be able to put things there without modifying the theme.
As a thought, have you tried reducing the size of the logo? It might be because it's not coded brilliantly and the logo is stretching the middle column beyond what it was designed to display.

The logo is the same size as the stock one that came with it,though i might give that a shot.
