My guess is its the pump on your cpu cooler but I don't know. Maybe its the capacitors around your vrm on the motherboard? Those are my best guesses.

I have to agree with jarlmaster. IMHO, that sound is more like reverberation from a component. A fan has a different signature when playing up. This sounds a bit deeper. If you have even a stock HSF available, I would try swapping out to see if the noise stops. One thing you could do is forget the acoustics, try and feel on the case where the hot spot is. Run the CPU up to full load and see if you can feel the anomaly. Sounds crazy I know, but try anyway
