3 pin is 3 pin, molex is like a larger version with 4 pins

3 pins are controllable via case controller OR mobo controller. Molex cannot be controlled and will be a constant rpm. Molex MAY be controlled by case IF the case supports it. It is often better to get 3 or 4 pins.

Molex they will always run at full speed.
3Pin you can control
4PWM you can control and see what RPM they are spinning at.

3 pins are also monitor able by rpm due to fan xpert or other things.
