Pros and Cons?!

Another Noob question i'm trying to get all my ducks in a row here before i take this giant leap. What are the pros and cons of owning/building your own system, and or buying a system out right from lets say Comp USA or Best Buy something along those lines.

To build a system equivalent to a pre built one is a lot cheaper than buying pre built. You also know how your computer works better, what parts you have, and you will find it easier to upgrade in the long run.
