Default Missing Icons in notification area

I am having a problem with programs being displayed in the notification area (beside clock). Some of my programs are displayed but others are not. I know they are running because when I go under start/programs and click on them they open and appear in full on the desktop. Before this happened, I would exit out of them and they would stay beside the clock. Now they close and still run in the background but no icon is displayed. I am unsure on how to get them to reappear. Any help is appreciated. Thanks

go into the actual program and see if there is an option that says "display icon in the notification area" and make sure that it is clicked.
