well the big difference would be you can choose what you want and dont have to pay someone to assemble it,

for instance 500 or $1000 would get you a computer 3 X as good if you build yourself as apposed to buying from a shop

there is no connection between shop built computers the processor speed and the clock speed
I wouldnt say you could get a computer 3X as good thats goin a bit far there . And also some PC manufactureres such as dell are becoming wuite compettetive these days and because they get OS's cheap you save a bit there

Anyway generally Branded computers will come with loads of software from the manufacturer some of it useful and some of it just downright annoying , easily gotton rid of by reinstalling the operating system if it comes with a disk to do so

One advantage of branded computers is that it is all warranted to the same person and if something goes wrong you just pack it back up or in some cases they will come look at it and fix it for you, whereas when you build your own you would have to troubleshoot which part is faulty and then return that individual part which could take a bit of time and even cost you if you send back a part claiming it is faulty when it isn't

Hardware wise a lot of prebuilt computers have premade motherboards just for them which dont always offer the best upgradability in some areas mainly graphics cards , otherwise the components they use are the same as are available to retail customers in most cases except Manufacturers get discounts as they buy in bulk etc
