A major question !!!

There won't be any effect because windows will still want to format it anyways. IN the end you are just wasting your time by running the other program first.

I agree, if your are concerned at the hassle of having to reinstall all you software every time you want to reformat then use an imagine program after you have put your OS back on, install the bare essentials like AV/FIREWALL, MODEMS,DRIVERS, PRINTERS etc then back up your HD with an image program.
 
If you're concerned about some content lingering on you can re-certify the drive with software from the makers website.
If not and you're just wanting to reinstall windows then just follow the prompts during the xp install.
