Motherboard Layout, Good vs Bad Design?

Hello. I am trying to figure out what are the specific setups/ designs are that are considered as being good in regards to motherboard layout and why they are considered better. One layout consideration I think would be of issue, but I don't know what to look for, would be setup of PCI Express port and making sure it allows plenty of space for a VGA cooler. Whats your opinion and why?

well as long as you keep any peripheral cards (PCI cards) down at the bottom pci slots then most of the time you have a good area for air to circulate...also make sure you have case fans because you got to have air moving out...and if you have a spot for 2 make one go in and one go out...preferably if you ahve a top fan make it go out because heat rises
