If your heatsink just feels warm, that's normal. I'm not suspecting the CPU as much anymore. I don't see how the CPU can get hot when the fan is working and the heatsink is warm, unless if the heatsink itself isn't making proper contact with the CPU. If so, they how come it worked fine before and all of a sudden now, it doesn't work? Thermal compound last a long time. I would do a reformat of your hard drive and see what happens next.
