Sleeving, cable ties, hide as much as you can in unused bays, behind the m/board, shortening excessively long fan/power cables, ribbon cable folding (link), rounded cables.
There are countless ways

As deathstar said, Rounded cable is one of the easiest and cheapest solutions for claening up cables.

i dunno if they help so much lol, i have round cables now but when i had the flat ones i just used to stuff them in an empty drive bay and it looked neat to me lol
