If I have 3 fans, one 80mm at top (exhaust), and one 120mm at the back (exhaust too), and another at the side window, should this one be intaking fresh or exhausting hot air?

the fan at the back should be your exhaust fan... that way cool air comes in from all the other fans and all the hot air pushes out the back...

I just took a pic of the side fan, can someone tell me (from the way its mounted) if it is intaking or exhausting plzz. I'm confused because I can feel air coming out from either side.

thanks for the tip :), I think its working now, my hard drive, and dvd burner were working slow, and when I touched them, they were hot! Thats because all the fans were exhausting, also my cpu temperature dropped 2°C.

Most hard drives heat up pretty quick and remain hot when in use. It's tolerable heat, but if you want to keep it cool, get one of these hard drive coolers. They work wonders:

VANTEC HDC-502A Aluminum Hard Disk Cooler - Retail

or

SanMax B300-M3B 3 Fans Baycooler Metal Hard Disk Cooler - Retail

There are others, but I just want to show you what I mean. I have no preference as to which is best. They're all pretty good and gets the job done.
