Automaticly moving large numbers of files

I downloaed a wikipedia dump, for my ipod, from www.ipodlinux.org/wikipedia after unzipping it, it was about 1 GB. Its about 400,000 TINY files, and I've come to the conclusion that no operating system, that has a gui is designed to work with this masive amount of files at a time. I put the files on my ipod, but I cant scroll through them at a fast enough speed (in ipodlinux). I want to put all of the files that start with an 'A' in a folder, then in that folder, the "AA"s, and so on, for everything. I can not imagine doing this by hand, and im wondering if there is a program that is designed to do this, or how one would go about doing somthing like this. I have a fairly extensive knowledge of C++, and JAVA.
