selecting a motherboard and case

how does one select a motherboard that is compatible with a case is there some secret or does a motherboard come with a cover plate that replaces the one already on the case

No, you just need to make sure the case supports that type of motherboard. It should say so under the specifications. So, if you got an ATX motherboard, you'd need an ATX applicable case. Most cases are either ATX/micoATX compatible if it is a tower, but make sure!
 
Your motherboard also needs to be compatible with the cpu(processor). And it has to be a mid-tower mobo if your getting a mid-tower, a tower mobo for a tower, you get the idea.
 
so how do you fit the motherboard to the case because the ports on the mobo dont always line up with the holes on the case even if the case and the mobo are atx or at least as far as i have seen thats how it is
