This is probably a bad question but can a PCI-E card go into just a PCI slot. what the difference between them? I hope this isn't to stupid of a question.

No, PCI-e will absolutely not fit in a regular PCI slot. Two different technology is being used. The difference is the speed each one can support and the fact that PCI-e can use SLi support to share GPU performance. That's the general basics.

Don't worry, lots of people get confused between PCI-X (or more commonly known as PCI) and PCI-E.
