Question: If I have two hard drives running and one is infected would the one that is not infected also be subject to the virus?
 
Depends on the virus and how you are running the drives. If the drives are RAIDed, then most likely. If not, then once again it depends on the virus. Just scan both hard drives.
 
What if the drives have seperate operating systems?

What anti-virus program would you recommend?
 
For anti-virus go with AVG or with AntiVir XP. Both are very good and free. Look in google for downloads.
 
If you have different OS's on the two drives, obviously for example a windows virus would not affect a linux install...If both installs are windows there is a small chance.
